AEC_MODL windows come with many colors and I am rendering by layer. How do I get the window to look correct (white window and glass) in o2c when rendered by layers.

You would move the individual components (i.e. sash, sill, trim, glass, etc). to different layers, and then assign materials to those layers. Since the components are modeled in different colors, you could use Mask/Color to make selection easier.
