I'm pretty sure that this was addressed a year or so ago, but can't find the answer...

I had a smart wall with manual openings. I tried moving the opening, tried stretching, but couldn't get it to move.

I then erased the wall, then added a new wall, and lo-and-behold, the openings are still there!!! I can't seem to get rid of them.

What in the world causes this? And how to I remedy this?

Tried to duplicate.
I can not "Move" it, but can "Stretch" it along the wall.
If you wish to remove or delete it, try to Weld the Wall from the clean up menu.
I can not get an opening to reappear though if I delete the wall, and then redraw in same locaiton.
you are refering to an "Opening" as a void in the wall, and not a Smart Door or Window?

I believe it has to do with z-settings. Check and see if you have walls on a different layer that is turned off, but has the same z-settings as the one that you are working on.
